Vibration, After True Duals Installed

I just installed Cobra TRUE DUALS on my 2001 FLHR/I. I immediately noticed added vibration amplitude on the floor boards and highway pegs. I have inspected the bike and the installation, and I am not making contact with the Frame. My Front Motor Mount looks good. What else and where else should I look?:
 
Mount bolts and brackets on the exhaust system are a common source. Most any system other than stock will feel like it is vibrating more.
 
Double check the rubbers between the muffler brackets and the saddlebag bottom mounts. These were constantly moving around on mine and when they move out far enough then the noise and vibration (EDIT). I replaced the rubbers as they had gotten hard and was a big difference.

The pin in brake rod to the peddle is very close on a lot of aftermarket pipes, you might check there, I've seen it before.
