I would think the K&N filter would give the free flow of air the motor needs WITHOUT drilling holes in the filter housing.What you say?

The stage 1 will give you the advantage of both the free flowing filter and no restriction of the stock air box.
 
I do not know much about the air box on the modern bikes but on the evo models the air box was very restrictive with a very small air inlet which was tucked under the crossover pipe on the softail and sportster on a wee extension on the lower part of the air box so drilling some 1" holes in the back of those air boxes allowed the air in and a k&n filter let more air through however the se filter does have a larger surface area than anything that will fit inside the stock air box
