My 2008 heritage softail classic has developed a noise that does not sound good. a clunking sound in all gears. Solunds a bit like marbles. Squeeks occasionally. Pronounced when wife is on back. I have heard that it could be a bolt that tends to come loose. Is this difficult to repair? Does anyone have suggestions on what may be wrong?

I doubt it's a bolt your year trans has some bearing issues, take a look at this first:

When are you hearing noise (during shifting, while cruising or both) and can you tell where it is coming from. There have been complaints about the Compensator Bolt coming loose in the Primary but I have yet to hear of an internal trans bolt coming loose.
As for the squeak you are hearing, if this is during take-off and under acceleration you may be hearing clutch slippage.
I have the same bike and around 16K the main shaft bearing went bad. Other than that no problems.
