Today, I was in the process of replacing out my stock brake pads for new Lyndall Racing pads and noticed that two of my rear caliper pistons were not moving I removed the caliper from the bike and was wondering do I need a rebuild kit of just a really good cleaning? The other two pistons work just fine. Thank you. Also, why would this happen the brakes seem just fine and are not leaking fluid?

Brake dust and road grime will effect the pistons.
This post it for front brakes but the same principle applies to the rears.

My '06 Deluxe developed the same symptoms after 4000 miles...At first I had a rear brake squeal so I changed pads. Brake squeal still presaent. Then discovered 2 of 4 pistons were 'hung'. Bought a rebuild kit & rebuilt all 4 pistons. No problems with brake squeal after rebuid. BTW: Rebuild kit is fairly inexpensive.
