Hello All! I am the passenger on a 2001 Heritage Softail. We have gotten me gel seat cushion and it works great however, it adds about 2" the seat and I am only 5'3". Does anyone know if we can raise the footboards so that my legs don't go numb?

Not sure on the softail but on my Ultra I have a second hole to move the boards up or down but it's only a minimal move. If it's any consolation my wife's legs get a little numb too when we ride. Welcome to HDT from the Rocky Mountains.
 
Kuryakyn makes adjustable passenger pegs that mount with the fooboards. Maybe others make them too.
 
Try some thick sole and heel boots and that itself may make up the difference and get you back to where you were.
 
If you can try a mustang seat, it will be wider than the stock seat but same height and way more comfortable, according to my wife.
