Sounds like you should just bite the bullet and have the AC and pipes done along with the tuner. A lot of frustration and grief on these pages from guys that tried to learn as they go on this topic.

Personally I recommend pay the bucks to have it done for you. I did and have enjoyed a year of trouble free riding with a bike I love. I did the SE AC, big cat 2 into 1 pipes and the SE race tuner, then a dyno setting. Sounds grrrr8, runs strong
 
My 2009 FLSTC ran too hot with stock pipes. Swore I would keep it stock but ended up Stage 1.

Went with the V&H Double Barrels, SE Intake, TTS Master Tune and custom dyno tune.

Never shifted into 6th till 60-65mph before. Now the bike goes into 6th around 50 mph and pulls as hard in 6th as it did before in 5th.
