Here's a way to have a K&N filter in a stage 1 kit instead of the paper one.

For different applications like carbed engines, refer to the part numbers for the proper application here...

This pertains to pre 08 bikes because of the larger throttle body on the 08 bikes. The part number for the 08 bikes for the backing plate will be different.

HD no longer offers the K&N in the kit they sell but this way you can order the parts seperately for the TC fuel injected engine and get the K&N filter instead of the paper unit for less than it is offered for at the dealer.

Below is the parts list for the Screamin' Eagle Stage I Kit for EFI Models (part #29773-02B). According to HD's web site it will fit '01-later EFI Softails, (except '05 FLSTFI 15th Anniversary), '02-later EFI Touring and '04-later EFI Dyna models. Does not fit '06 FLHTCUSE models with stock A/C cover. And retails for $139.95 ($108.71 at Zanotti's) not including tax and shipping.
The problem with the kit from HD is that its overpriced and comes with a poor quality paper air filter, a gray back plate (that looks bad on chromed or black engines) and a chrome/polished SE A/C Insert (the disk that says "Screamin' Eagle" that you stick on the outside of the A/C cover) which also looks bad on a black A/C cover (IMO).
In any event, here is the parts list so you can build your own SE Stage-1 A/C with a K&N Filter, proper back plate color/style .

Search For A Part
Just enter the part number and the quantity. They offer usually 20% off

Part# - Quantity - Price -----Total -----Description
29478-05A - 1 $9.66 = $9.66 - Gray Back Plate
29620-99 - 1 $6.54 = $6.54 - Chrome A/C Insert (optional)
29583-01A - 1 $2.52 = $2.52 - A/C Gasket
99642-97 - 1 $5.90 = $5.90 - 243 Blue Loctite (optional)
29557-05 - X 2 $8.18 = $16.36 - Breather Plug
11292 - X 2 $.90 = $1.80 - O-Ring
29447-99A-X 3 $8.71 = $26.13 - A/C Mounting Stud
3938 - X 3 $.60 = $1.80 - Torx Screw

Total: $70.71… Not including the K&N HD 0800 @ $41 at AutoZone/NAPA/Pep Boys = TOT $112.70 for Stage 1 complete with K&N filter to replace the paper stage 1 filter.

Your total should be around $112.70. This will give you exactly what is in the SE Stage -1 A/C kit with a much better K&N air filter but without the installation instructions which can be obtained for you here.

If you have a chrome engine, you can swap the gray back plate (29478-05A) for chrome version (29510-05 for $31.36). Bringing your total to $133.41

If you have a black engine, you can swap the gray back plate (29478-05A) for a wrinkle black version (29586-06 for $27.24), Bringing your total to $126.29.

To re-cap:
Stage-1 A/C + K&N filter = $112.70
HD Dealer SE Stage-1 A/C + K&N filter = $176.38

Stage-1 A/C + K&N filter + Chrome back plate not Gray back plate = $133.41
HD Dealer SE Stage-1 A/C + K&N filter + Chrome back plate = $207.74

Stage-1 A/C + K&N filter + Wrinkle Black back plate not Gray back plate = $126.29
HD Dealer SE Stage-1 A/C + K&N filter + Wrinkle Black back plate = $203.62

A couple of questions and a tip...

I am assuming that the crome backplate is preferable on a crome and black engine? I haven't seen one of these installed, but I gather that this kit brings the air filter out a bit and the legs on the back plate are visible?

Where can I get instructions for installing this kit?

Now for the tip. I went to Advance Auto Parts yesterday for something else and asked if they could order the K&N filter (HD-0800). The part came up and was over $50. When I said I would just order online they told me to print it out and they would match it.

Now, I have no idea if it is still available, but Chicago HD has it in there catalog as part# 29442-99D. Price: $33.56.

I printed out both, took them back to the store, paid $33.56+tax and the filter will be here Friday. Gotta love a bargain!

It's only the legs that you see. Matter of fact the chrome on the rest of the backing plate isn't that good because it's not seen.

Great deal you got there.

You can use this instruction sheet. I just got it which is pretty much the setup above.

How is it that this provides better air intake?

On this stage 1 upgrade, is it the amount of air flow that is able to get through the filter element that provides the increased air intake, or a combo of that and hardware opening increased?

The info sheet indicated that this setup "should" work on the listed models according to HD. Is it known for sure that it will fit 07 softail, filter part #HD-1499?

It's a taller than stock filter and a low restriction media in the filter that gives the increased flow.
As far as fitment on the 07, there should be no problems there.
